Although the District Railway opened East Putney on 3 June 1889, the line through it was built by the London and South Western Railway as an extension from Putney Bridge to Wimbledon, and from 1 July 1889 LSWR trains also ran here from Waterloo via Point Pleasant Junction. This was the last part of the District to switch from steam to electricity, with electric trains from 27 August 1905. The Southern Railway ended regular Waterloo–Wimbledon services through the station on 4 May 1941, yet the line stayed in British Rail ownership until 1 April 1994, when London Underground bought it for a nominal £1; until then the station carried British Rail branding.

The layout reflects that double life. From west to east there is a side platform for northbound District trains, a Y-shaped island for southbound District and eastbound main line trains, and a side platform for westbound main line trains, overgrown and out of use since 1941. The entrance and buildings sit between the two arms of the island. South Western Railway still uses the connection for empty trains, diversions and three early-morning services that pass without stopping.
